It's your game¸ interpret the rules the way you want. But if you are interested in my take on things:
1. Has the Staff of Enlightenment an effect on the Mutator?
It's the boss of the game and will resist the staff. Even if it wouldn't: the goal is to rip the scroll from the dead body so there'll be a fight anyway.
2. Can I use the weapons and armor acquired through killing enemies?
Sure! Grab 'em¸ wield 'em and sell your useless stuff to the merchant.
3. When you succeed the A Chance test¸ does the hit ignore enemy armor?
It doesn't. Having an advantage doesn't make the armor disappear. If you want the game to be easier¸ you could rule that the hit does ignore armor (suprising the enemy and hitting somewhere where armor doesn't protect them)¸ that's totally fine.
